 Guayaquil Galapagos Flights
The flight from Guayaquil to the Galapagos Island is about $320 during the low season (May 1 - June 14 | September 15 - October 31) and $360 during the high season (January 1 - April 30 | June 15 - September 14 | November 1 - December 31).
The prices you are referring to are from organized tours offered by our travel service partner. Although very convenient this is not the cheapest way to visit the islands.
Shopping for a boat yourself on the main island Puerto Ayora will get you a better price. I payed $50/day for a 1 week trip. I doubt it if you can get lower than $50. Keep me posted!
